What are they doing about the 90 day visa limit?

You need to consider what are they insuring against. GHIC might cover for most health things. But as a parent I understand your concerns, on the other hand, let them fly . 

Spending 3 months in Croatia and Romania, 3 in Schengen countries

Can't give any specific recommendations but confused dot com give the option to search for backpackers travel insurance for trips up to 18 months. I think that'd be my place to start.
